The result means that Jordan have four points and with one game remaining and can’t catch either of the top two in Group Three.
North Korea have 11 points from five games and South Korea, who face Turkmenistan later in the day, have eight.
Hong Yong-jo was the hero in Pyongyang, getting both goals for the team which has still yet to concede a goal in Group Three.
The Serbian-based striker opened the scoring three minutes before the break and after Jordan were reduced to ten men at the start of the second half, the game was almost over.
Hong sealed the win with 18 minutes remaining.
The two Koreas meet in Seoul in the final group match on June 22.
